I believe at the end of Extinction it shows Tokyo and there are zombies there....maybe they were in an underground base or something

Well, Tokyo is a coastal city. There's not a lot of vegetation to dry up, turn to soil/sand and cover the streets with. Alice said "forests became deserts", and Im not sure if Tokyo has any major forests around it.
I dont see the problem with it raining, either.

Pretty sure it was lakes and rivers that dried up.
Edit: And it is... Proof. Dialogue starts at 7:04? "... lakes and rivers dried up, forests became deserts, and whole continents were reduced to nothing but barren wastelands..." It does not state that ALL continents have.

Ah good, It didn't make sense for a second. Lakes and rivers, maybe more than 5 years...but whole oceans coming to in less than a century seemed a little off there.
